What I did to do exactly what you want is I just removed the sound files labeled "begin.wav" and "gameover.wav" from the sound folder. Click the folder labeled "data", then the folder labeled "sounds." Here you can see all the sound files (not music/song files though) that are in the game. Go to the tab that says "Local Files," then click "Browse Local Files." This brings up the game files in their folder on your computer. Right click the name (Super Hexagon) in your games list, and go to Properties. Go to the Super Hexagon game in your Steam Games Library. Makes the game a little less frustrating/annoying. Well, this is how I remedied the problem for myself.

Not sure if others posted other ways to go about doing this, but I saw a few recent threads complaining/asking how to turn off the woman's voice who says "Begin" and "Game Over" every time you start/end a stage of Super Hexagon.
